Emergency Intubation

Quick question: Patient is having a emergent bronchoscopy with IV sedation for mucous plugging and pulmonary collapse. Things go south and patient has to be intubated and placed on vent. He remains on vent for 2 days until he self extubates at which time they place him on BiPap. Do I code the intubation and vent?
